Though he tolerates the Shepherd's presence and more so because he's a good man and not a hypocrite, he doesn't care much for the tatters of religion that persist in bothering him.
If God existed, he tells himself, his sister would not be the fragmented mess she is. If God existed, he wouldn't let his followers try to burn River for what others had done to her, wouldn't let them carry on just the same even when a man who'd done no wrong joined her on the pyre.
God is in the small scientific miracles, perhaps, but not in the real world.
